USMC Chaplain's flag?

It is indeed a USMC Chaplain pennant used in WWII for what was referred to as "High Mass" while at sea, these were not use in combat settings. As Brig noted,the Chaplains assigned to Marine groups, would have used these.

Interesting...I was under the impression that chaplains provided their own kit...is this just to indicate service in session?

Yes, and it is flown above the national ensign.
